Similar to https://en.wikipedia.org/wiki/BLAST, I think the first section should give a small introduction to sequence alignment, especially in the context of aligning short reads to a reference genome, as Bowtie is often used to do. R4ph2015326 (talk) 07:03, 12 October 2015 (UTC)[reply]
