I noticed that you clearly want to always emphasize Zamboanga City by putting it first on the list, or near the top by sorting the table by date of signing of the city charter, but Wikipedia simply does not work that way to favor users' personal tastes. There are already plenty of explanations regarding Zamboanga City's independence from the province of Zamboanga del Sur, both in the notes section of the list itself, and also the main Cities of the Philippines article. If you noticed, the list does provide factual information that the National Statistics Coordination Board (as representative of most government agencies and Philippine society itself) groups the city with Zamboanga del Sur. If you wish to, you can make constructive comments on how to improve article on the [Talk:List of cities in the Philippines|discussion page] without breaking the uniformity and consistency that is being maintained in the article. For now, I urge you to refrain from reverting the article once more. In addition, do not edit the land area figure for Zamboanga City, as it comes from a reliable national agency as referenced, as well as the date of cityhood, because the numerical format allows for sorting, unlike a date that includes month names.
